MySQL and JDBC

I need to initialize MySQL so that it can run with JDBC (java). I think I need a DBMS to tell the DriverManager where to find the drivers (I've installed the appropriate drivers in my classpath). So if anyone knows how to do this on linux I'd appreciate the help. I've done it before on Windows, but it was a bit different. Thanks for any advice.
