For some reason samba is now serving up the shares as read only so I can't write anything to them. This happened before and I added Force User=root to the smb.conf file for the shares and it solved the problem. But now they have gone back to read only even with that line in there for some reason. The only thing I changed on the system was to add php/mysql support, I also added mod_ssl but couldn't get it to run so I'm not using it. If anyone has any ideas as to what could have caused this please let me know. Here is an example of one of the shares in the smb.conf :

[stuff]
path = /mnt/dosdrive/stuff
comment = Win2k/stuff
writeable = yes
public = yes
force user=root
read only = no
guest ok = no

Upon further inspection it seems its serving the linux shares fine, access is ok to them but the win98 shares are all read only. mmm.....
