I have a nexus 7 2013 rooted on 4.4 and I'm able to get the 4.4.2 ota can I accept it or do I have to unroot it first?

It depends on how you initially rooted the device. I have a rooted nexus 5 and the 4.4.2 OTA completely successfully without issue.

I rooted through the nexus toolkit on my computer. Does it just get rid of the root?

If you have SuperSu PRO installed, it will attempt to maintain root if you have "Survival mode" enabled. If you don't, you'll need to re-root.
